@Red225 they probably need him alive so they can remove the boom marks and get those people out of cryo as quickly as possible... rather then whenever they would eventually figure it out after they removed the ex-arm from his corpse if they even attempted instead of just putting it directly into secure storage.

im guessing the ex arms were all made to be a part of the mc considering his technologically capable mind, its most likely that he was being used to become a govt weapon. Maybe with the special mind that he has, hes capable of using ex arms way beyond what normal humans can do
