Mother is Ariel's offspring, so she cares for it like a parent. But because Kumoko sent her clones to indirectly attack Mother using Heresy skills, which degrades one's soul, it cannot defend against the attack. Therefore, Ariel has to step in and kill Kumoko's main body to stop the attack from the source. When she finally confronts Kumoko on the surface, Ariel asks her if she could stop the attack on Mother, but since Kumoko doesn't have any language skills, she tries to gesture that she doesn't understand what Ariel is saying. Unfortunately, Ariel assumes that Kumoko is rejecting her request to stop the attack on Mother, therefore she thinks negotiations have broke down and is forced to kill Kumoko.

She may be immortal but it does take time for her to regenerate. Plus as I said, the puppet may have resistances (most likely not). The point is that she likely already know if it is effective or not because she already checked their status. Actually hitting them is the hard part. Plus assuming she managed to hit the first one that skewered her, she'd have to fight the other one right after while injured. Or at least that's what I got from it.
Point is she recognized that retreating was the wiser move than fighting both at once. Furthermore there were likely more in the vicinity so escape is priority.
