would it be possible to add an option to reply to specific posts, as well as be able to react to each post with one of a short selection of emojis?
(thumbs up, thumbs down, funny, heart, angry, sad, surprised, poop... et cetera)

"reply to" would nest your message within the post you're replying to, and reactions would only allow one reaction per user, and be placed near the submit/reply buttons on the lower right

the reaction options could also be placed somewhere on each chapter page so that users could retroactively react to each chapter once they're done reading it
 
The idea of publicly visible reactions (of the sort that you suggest) to comments has repeatedly been rejected because of their corrosive effects. (You should check the list of rejected suggestions before making a suggestion.) Private reactions might be nice, but you can also just send a private message.

Indicating sub-threading by indentation works pretty well when there are relatively few comments, but it goes terribly wrong when the number of replies becomes large. Even with a 'blog (as opposed to a BBS), one basically needs to limit the indentation to prevent the container becoming absurdly narrow, and having indentation stop after it was begun creates confusions. Also, such a convention conflicts with consolidation of replies to multiple parties within one comment, which has its own virtues.

And I'm pretty sure Thumbs down thumbs up was rejected a long time ago because rating posts starts turning into popularity contests like reddit.
