She's not wearing clothes to show the vulnerability of her. This is her true self, her true feelings, beyond the gendered-clothing.
 
My take is that whenever her girl self is envisioned separately from her present body, she's portrayed without clothes because, to the author, the clothes unimportant in representing the core of Mizuki's femininity. It was the same during blackout sequence in the school play.
 
Not being covered underneath layers of clothes; in a naked state, it's like Mizuki has put down all her defence/excuses. Decided to open up to those around her and finally confess her true feelings.
