Bad writing, a nun wouldn't argue "why should we pray if we can become a flame human?", it sounds like a non-clergy argument, I understand it was used to shake the sister's faith and if Shinra said that it would come back to bite his ass, still, bad writing.

@curvedtree a human being questioning their own faith or beliefs is bad writing? It's actually a pretty normal thing especially in the face of trauma.
