The worst she did was not being a particularly good parent. One gets the impression she never really grew up properly and continued to act like a spoilt child well into old age.
The father had that AND bludgeoning his wife over the head with a fucking microwave oven because she got a bit hysterical, then lying to the kid about it. There is a very big difference of scale right there.
While not a great husband, he was a good father as he never directed any ill intentions onto Punpun because of his miserable marriage. He was in a rough situation and did not know what to do, and his response to it was surely not the best, but he ensured that Punpun was not in any danger. He always seemed to show a good side of himself to Punpun, despite not being the best of character. You can see that he takes the way he is perceived by his son into consideration, as it can shift his son's persona in any way or form. That, to me, speaks volumes, it really showed that he had sympathy for his child. The mother at the other hand, was very selfish, she only thought of herself. I really do not need to explain why, read it again and analyze it for yourself, and bring out whatever you wish from this story, but this is the way I saw it.

Funny. It looked to me like he was continually trying to buy Punpun's affections through material gifting to make up for being a useless excuse for a father. Something I've seen plenty of so I recognise it quite well.

The story made it VERY clear that she is the type of overly dramatic personality who will kick up shit to get attention. She is a drama queen, and is prone to getting overly emotional and running her mouth (and her hands) without even thinking about it.
Simply put, is the whole boy-who-cried-wolf situation dialed up to 11. Nothing she says or does an be taken seriously because she spent her whole life saying and doing things on a whim she didn't mean.

He is worse than her because he did worse things, was a worse parent, and was all round a worse being. Obviously. Just how broken do you have to be to believe that the melodramatic and neglectful mother could be worse than the violent, lying, douchebag father?
... Honestly, I step away from the site for a few days to read some western comics instead, and come back to a ton of notifications like this. The crap I have to put up with.
