What?!? A translator who handles issues of sex and gender intelligently?!? Is that even allowed on MangaDex?!?
 
So.. did Yuri eventually went on a rampage over the course of time and possibly deaths of her allies?

Maybe, but that's a way to alienate a very large share of the readership. At the same time, the readers will already have developed some attachment to the Nanami-kun So, if it comes increasingly to seem that Yuri is a villainess, then it will likely be that she has come under the control of some other party, or that there is a very great misunderstanding, with Nanami and perhaps also Mochizuki-san being misled.
 
I think the translator might be assuming a bit too much with that TL note for referring to Nanami with the -kun honorific. It's used in a number of situations for girls albeit not as often as the generic -san, ranging from superior/subordinate, teacher/student, old/young or any relationship of a similar nature. i doubt it really has anything to do with her being a tomboy.
 
Yuri's the new admin so people are going to aim for her thats the cycle of that world sadly
 
I've seen many cases with -kun used to refer to normal girls so i don't think it's not that unuasual. I don't think it's reserved strictly to tomboys

Bold words for someone that just said "in girls".

I don't speak Japanese but I watch enough subbed anime to know girls being referred to kun isn't even particularly unusual at all. Less often but not by that much. So maybe 'not traditionally used' would be accurate but 'not correct' seems a bit up it's ass.

Tomboys more so but not exclusively at all.
 
but my Japanese friend told me it's alright to use '-kun" to a girl, and she is a girl so I assumed that it is factual
