I don't understand why the store owner decided to hire Naoya for the early morning shift. Mirika mentioned that almost no customers come to the store in the early mornings. That means the owner doesn't get much revenue from customers. Yet, he hired Naoya and paid him in full, assuming that the wage is satisfactory. In other words, he is losing money.

I think it's most likely a convenience store (konbini), the principle is that the store is always open regardless of the time of day and the time of year. That's why he was hired, I think.
