I think there are two possible explanations to this:
First would be that doing clan/guild quests levels up the guild, and because the leader is considered the guild's representative, they are "given" that level.
The second possibility is that, because he is leader, guild/clan members attribute some of the credit (for quests or dungeon clearing) to him because he gave them advice/helped preparations, thus raising his "level/reputation".
