For whatever reason, they thought that the first child was the miko (?) so, to be granted extra favor with the gods, they treated her wonderfully. This didn't excuse their actions but it shows that even their kindness is out of selfishness. A roundabout way to show just how crap those parents are.

@Elendin : they are horrible people, so was their entire village BTW. The dad is worse.

Mom is descended from fallen nobility, but has a commoner appearance. The sis several of the traits from their noble ancestors and as such has a "noble" appearance. MC looks like her parents and acts slightly differently from everyone else (which makes sense since God would not favor a random idiot hick who is 100% like all other idiot hicks. she needs to be purer then the rest) which lead to she is different so treat her worse started by the father.

Heck, from the first WN chapter, she was being abused by the entire village but constantly protected by convenient coincidences as since she is the Miko nature was protecting her.

@JavelinJoe : IIRC, She is the first born though. and the "parents" were decently well off for the village.

@Cyoteblack : you might want to re-read the series. the parents did not love the sis because they thought she was the miko, they knew nothing about the miko. They loved the sis and were convinced she was special a good way, so when the priests came they jumped to the conclusion that is was sis since to them MC was not special and strictly lesser.
