I get what you're saying but anytime I read the comments of romcoms there's always some people foaming at the mouth when a couple doesn't initiate sex. There are plenty of series where that happens and maybe part of the focus. Not every romcom has to mention it or show it. On a side note, I find it weird that people who claim that they never been in a relationship before but somehow would know what to do in one(Nothing to do with you guys. I just see it a lot in romcom series comments as well).

I'm guessing most people's experience with school in Japan is through manga to think sex is so rare in high school. Teenagers are teenagers. It isn't rare for Japanese high schoolers to have sex. This is the same country that invented Soap Lands. They even had a tradition of unmarried men being allowed to visit unmarried women in the middle of the night (yobai).

The reason Japan seems so prudish is because their government places restrictions on what can be shown in media. Hell, they censor porn even though it doesn't change the fact that its porn. Doesn't mean sex is a myth in Japan.
