Damn, what's going to happen to the villagers? The improvements, the organisation, the reading... will they even bother to reintroduce them once they're broken up and dispersed to other villages? (Were it me I'd leave them a little manual of farming.)

Can't help but see this as Oda breaking up any potential power base. Speaking of, I think he had an evilgasm.
 
Removing a thriving village that's responsible for much of their shogunate's "modern" technological manufacturing base and "modern" agricultural output is irresponsible, short-sighted, and all-around stupid. Plus, they also have the highest concentration of skilled labor and the best education anywhere in Japan. And guess what village can best utilize those advantages.

*Sure, you can say that Shizuko can just spread her knowledge and other cities will follow suit (through Nobunaga's intimidation), but does Nobunaga really need to remove her village? In what way does this help develop his shogunate?

**Now that I think about it harder, it's probably because Nobunaga finds the growth of this village a threat to his power.
