Apparently prince did notice in the 1st timeline, because Elena was less arrogant and egoistic compared to Veronica. He even grew to sympathise and love Elena after seeing she was just a pawn in the grand duke's plot.

If i remember the spoilers i read right, when she was murdered in her past life and veronica took her place, he knew immediately, and killed her and probably her family, so it's likely he didn't know she was replaced until it was too late.
