Instead of “I never thought we'd see each other again”, what she said would translate as “I realized that we'd never see each other again” or as “I never thought that that we wouldn't see each other again”. (I cannot tell which without seeing the original, but what's there now does not make good sense.)

Ah yes, basically it's stating that "she would never see each other again "(there should be a statement where she said she never want to see his brother again).

While the real meaning could be that she never thought that they would never see each other again because his brother is dead.
Or it might be implied that they would see each other but in different conditions?

I'm guessing the ex friend is going to show up and play innocent and MC will be all awkward and not know what to say. Then ex friend will try to get close to Rin, but Rin will see right through it.

I've seen that scenario numerous times. It feels like it's going in that direction.
