I wonder who actually killed him then. Since the newspaper they found seems to be from the future or some parallel world maybe someone with a grudge crossed over to kill him

Wait, this is just wild guess.
But what if the one who killed the delinquent was the girl from the beginning. I mean, there was no relationship between the suspected killer student and the girl. YET, he knows her private love life. (Even the MC didn't know)
And the secret messages, it should be someone Suspected Killer is close to, someone who already knew the killing (in other words, the killer). Though, I'm not sure about this.

Oh crap, you're probably onto something. I didn't even think about it being her, but he does probably feel some loyalty to her since she's the only one who tried to help him out. So he figured he'd take the blame, not expecting MC to literally come out of nowhere and try to help him. And based on how the newspaper from the future states that he commits suicide, the poor kid probably has nothing to motivate him to keep living. Hopefully MC helps him out there.
It'd be sad if it's really her though. Since one of them would have to be convicted of the crime in order to free the other.

Something definitely happened with the girl, remember her glasses being broken the night after the murder? In a story like this there are no coincidences. Also notable that the newspaper is vague and only describes "a high school student who was a potential suspect", which could easily be someone other than Wakatsuki.
Also important is the fact that he told her that it would rain.

mc told the girl it would rain that night, actually he said there would be a storm and suggested to not get out. since there was no weather cast about rain, she would be the only possible person who'd go out with an umbrella. if it's her, wakatsuki saying he's sorry for the involvement of the girl would get a whole new meaning
