I don't think we actually know if she did choose Yamato. I think Michuru confessing to Yamato earlier on in the story during her last moments was more of a tactical decision on the character's part to give Yamato the necessary motivation to change the future. Whether or not those were her true feelings, with Michuru suspiciously shrugging off what she was trying to say to Yuuto in this last chapter, is up for debate. Or at least that's what I think the writer was going for .

I remember seeing somewhere that sales for this were supposedly dropping with each volume so the abrupt end here doesn't surprise me.
It's definitely not perfect but this was a fun read nonetheless.
