Aya can only read thoughts, not control them. She wouldn't be able to do anything if Toda started to think about/like someone else. Just because she knows he likes her now doesn't mean she'll always feel stress free about their relationship.

Plus, Aya can be pretty pessimistic about herself anyways thanks to her past with people saying/thinking she's gross or creepy. I think it's totally in character for her to still be reluctant (romance + exam stress + her fukken powers in general = yikes) , plus we know someone will talk some sense into her right about now.
